There are a few excellent restaurants in Marathon. My favorite for fresh seafood is Kelsey's at the Faro Blanco resort. Their seafood bisque is the best I've ever had, thick white cream with butter floating on the top and full of seafood. Try your grouper, snapper or mahi mahi prepared shadow-style. It is lightly battered and served with a brown sauce with mushrooms and shrimp. It's somewhat pricey but very delicious.
My father and I stay at Faro Blanco every May for a week when we go to Marathon for a Tarpon fishing tournament. There is a big marina behind the restaurant. Go early and walk out on the piers and check out the huge boats. We eat at Kelseys almost every night.
There is another very good restaurant before you drive into Marathon but I can't remember the name. The owner used to be a chef in New York City but liked the Keys. They serve an excellent Lobster Thermadore. You'll have to ask one of the locals. It is on the left (going southbound) about 3-4 miles outside of Marathon.
Have fun. Try some tarpon fishing while you are there. Best fighting fish in the world.

I don't know of any restaurants in Marathon, but can recommend some excellent ones in Islamorada: The Coral Grill, Green Turtle Inn, Danny's, Marker 88. Marker 88 is more formal, the others are very casual. All are great!

We are just back from Marathon - we stayed at the Banana Beach Resort-nice place, but terrible food! Don't eat there!
Some places we did like:

Mangrove Mamas, MM20 (bayside)745 3030 Excellent selection of good food and great service in an outdoor/indoor restaurant. The best food we had in the Keys. But its about a 20 minute drive south from Marathon.

Manny and Isa, MM81.5664 5019,closed Tuesday Cuban Spanish food, well cooked, good prices. About 15mins north of Marathon and the best Key lime pie we tasted.

7 mile grill, just before the7 mile bridge in Marathon, a few tables or sit at the counter, diner style but well cooked

Good luck and have fun!

You could also go up a bit to Islamorada to Ziggy's Conch, Marker 88 and/or the Green Turtle Inn for outstanding eating experiences.
