There's yet another "is it or isn't it" authenticity war brewing in that request. :-)

In any event, my standard recommendation is for "Windy City Pizza" in San Mateo, at the corner of Hwy 92 and El Camino, in the Longs shopping plaza behind the Lyons. They relocated there from Belmont about 3 years ago. Excellent, thick pizza, and if it ain't Chicago-style, it's close enough for me. :-) When I used to work in Redwood Shores, it became a semi-regular pilgrimage for me & my work buddies.

I moved to San Jose 6 months ago, and haven't found anything comparable, including the oft-discussed "Pizza Chicago" (didn't care for it at all) as well as the recently recommended "Chicago-Style Pizza & Pasta" in Campbell (I can't second the endorsement, however -- *very* skimpy with the toppings, and scarcely better quality than Pizza Hut, IMHO. Oh, and the service was terrible.).
