Actually, I just ate a last night at Cafe Sushi near Harvard Square. I had the $19.95 sushi and sashimi dinner. It was excellent; the fish seemed to melt in my mouth. The service was good too. Of course it helped to have only two or three customers in the whole place.

I would recommend:

Ginza in Chinatown
Miyako on Newbury Street
Tatsukichi in the Financial District near Fanueil Hall Tokyo and Koto both near the Fresh Pond Circle and Jae's in Inman Square.

Be careful with Jae's. It is definitely not a traditional, serene, Japanese dining experience. Expect noisy crowd, rock & roll, and very fresh fish.
