Lexington is full of chains; they're mostly like what you'd find in any city of comparable size. For locally owned places, I like these:

Alfalfa - "alternative" type place, S. Limestone St, across the street
from U of Ky.; veg. dishes, international specialties,
           regional favorites.
Ramsey's - corner of High & Woodland; trendy meat & 3. Rogers - S. Broadway at Angliana (just past the underpass); home
           cooking & neighborhood ambience
Joe Balogna's - near UK, on Maxwell St, near Lime; great pizza & Italian
           casual University atmosphere (noisy)
Dudley's - in Dudley Square, Mill & Maxwell Sts. Power-lunch place. Phil Dunn's Cookshop - Old Vine St, near downtown. Ed & Fred's Desert Moon - downtown on East Main St; designer pizzas,
            creative cuisine
La Scala - Southland Drive; top notch Italian
Roy & Nadine's - Palomar Center, Harrodsburg Rd @ Man'O'War (way South
of town) "contemporary American cuisine," always good.
There are others, but this is a good start.

The following is a good list from another poster is a good one and I'd be happy to comment on most of these if anyone would like more information. However it does omit what many Lexingtonians consider our most interesting and possibly finest: a la lucie, located downtown on North Lime. Not cheap, but worth every penny IMO. You'll need reservations most nights and definitely on weekends or during our racing months, April and October.

I brood on these things. It is one of those old habits, like
date-rape and cigarettes, which I like too much to quit.
